Version 1.2-a does fix the not ending a run bug seen in some 1.2 system.  Please update to the latest firmware to see if it helps.
There is a heartbeat interval that you can set in Settings->Operations.  This is the frequency that the controller will check in with the server (default 24 hrs).

There is no battery back up. The controller retains all settings even after power outage.
If in Internet mode, the controller will sync the time from the internet.
If in Stand alone mode, it will sync to the computer/phone when you connect to it.  You can tell if it doesn't have the right time with the amber light flashing.

Yes, you absolutely can right now.  BlueSpray is designed to be flexible to support scheduling demands like this.

With unlimited programs and start times, you can make a program that runs only zones 1-11, another program to run only 12, 13, 14 and another program that runs zone 15 only.  Then in Schedules, select your interval for each program.

When you migrated, it should have transferred it, but things do happen.  If you've lost it, you can re-configure it by clicking on the wrench icon in Lawn view.

We do support soil sensor, but current soil sensor on the market today is intended for 1 sensor per property (or controller only).  You can install this sensor and connect it to our rain sensor terminal, but if it tripped, it will tell the controller to delay all watering schedules, not just one zone as you intended.

When you switch to Internet mode, the controller takes the network info you provided and tries to authenticate/connect to your wifi router.  The bluespray hotspot is gone as the controller switches to client mode to join your wifi network.  If your info is correct, it would successfully connect to your router and my.bluespray.net will take you to the controller's IP address.  If for some reason it fails to connect to your router, it will keep trying.  When my.bluespray.net says that controller not found, it means that the controller cannot connect to your router.  The reasons can be one of (most popular first):

1. the wifi signal at the controller is weak or sporadic.  Consider moving it closer to the router or use a wifi range extender.
2. The info you provided is incorrect - try again.
3. Your router might have some rules (MAC filtering?) that prevents the controller from connecting.

BlueSpray can scan for nearby networks.  If you can't find any, probably because your wifi signal is weak.
